Yes, switching to a payment gateway that does not fully support Shopify draft orders, such as Authorize.net, may affect your checkout.
Custom Pricing uses draft orders for two of its discount methods:
Accelerated Method (V3)
Standard Method (V2) - Only when Shopify Functions are not enabled.
If your payment gateway is incompatible with draft orders, you can switch to the Variant Dependant Method (V1). This method applies discounts differently and does not rely on the draft order checkout process.
